The problem might be in your pdf authoring tool. Compare Suite supports PDFs created with means that support Adobe Acrobat specifications. It means that you will be able to compare PDF created with all Acrobat versions, and most likely with all other programs with PDF support. But we do guarantee comparison of documents created only with Adobe Acrobat.
Try to open the files with Adobe Acrobat and save as, without changing anything. That might help.
