Let's first make sure you are using all avaliable options. If you use the "Always check content" option (see folder compare options) and get such results then the problem is probably that those file have some difference.
Let me explain:
When doing folder comparison Compare Suite use a quick algorithms that just compare files byte-by-byte. When you do compare this file with file compare function, then Compare Suite use a special algorithm where only the actual text will be compared.
For instance, Compare Suite doesn't "see" if text is bold. So two documents may have the same text, but a little differences in formatting or some settings and Compare Suite will not show any difference.
