Thank you for your question and here I would like to make things clear for you and for many other Compare Suite users. Actually CS converts files of different formats in simple text and then compares 2 versions. And the changes in simple text format do not affect the original source file. Therefore changes you make do not affect the original Word document.
But you can for example modify the text in Compare Suite and then copy and paste in Word document or in other supported format.
I advise you to look through the article Document Audit and Merging that covers such matters.
